Depending on how you look at it, it doesn’t. The displayed (and working) position is just machine (G53) position + G54 offset + tool offset (+G92 offset) When you set zero at the top of the block with the 4” probe (assuming you are using G10 , or the GUI is doing that for you) then the G54 offset is calculated such that the sum is zero.
