IIRC the problem relates to projects that pass `-fPIC` to the compiler but
don't actually rely on PIC?  (i.e you are not actually using dynamic
linking with MAIN_MODULE/SIDE_MODULE, right?).

This real fix for this requires a binaryen-side fix which has do far failed
to land.

In the mean time we could revert
https://github.com/emscripten-core/emscripten/pull/9750 which would prevent
`fPIC` from being passed through to clang.   Can you verify if that would
work for you?
