Correct, that code is in Binaryen. Building it locally and pointing BINARYEN_ROOT in the .emscripten file to use that location should work.
Btw, you say "too many issues in the upstream compiler" - please let us know of any issues blocking you from using it. Fastcomp is deprecated and we are not currently aware of serious blockers left on upstream.
