You certainly have the directive "fingerprint" or "with-fingerprint" in your gpg.conf file or pass it as an additional command line parameter. If this is the case, Enigmail 1.6 will use the fingerprint of the subkey instead of the primary on several occasions. This behaviour has been corrected in Enigmail 1.7.
