The "Security" options in the default Thunderbird menu refer to S/MIME
certificates. They are perfectly fine to use, and although the trust
model is different (issued by SSL certificate authorities, as opposed to
the "web of trust" used by PGP) they offer very similar features and
capabilities.
In the past pricing was an obstacle for S/MIME certs, but nowadays there
are plenty of CAs that will issue them for free, for example
https://www.startssl.com/
The main decision point is really whether any of your regular
correspondents currently use one or the other. If not, choosing PGP is
probably your best bet, as it's more commonly used (depending on how you
measure it). Of course nothing prevents you from doing both. :)
