My solution is to use an email client that will store its messages in a
designated location.  Thunderbird will do this very nicely.  I use
TrueCrypt (or its successor CipherShed) to create an encrypted file that
is un-encrypted and mounted when I need access to it.   Thunderbird
stores my messages un-encrypted and can index and search them.  When I
exit and dismount the volume everything is securely encrypted. 

I use enigmail for sending and receiving encrypted messages to the outside.
