I cannot imagine that this would be an easy fix in Thunderbird. The
problem is that the message needs to be decrypted in order to get the
"references" field. But at this point, the message is already loaded in
the message list.

In other words, this would require a complete rewrite of how incoming
messages are processed...

Not really. Only subject plus date.
