OK, I can see something like this too. It is not a problem with focus, and I don't even think that it's a bug in E.
It turns out that firefox (on pages with flash stuff?) more or less randomly asks the WM to raise the browser window, and E does as requested.


I haven't tried, but I would expect this problem to also exist with other WM's.
