Firstly, let me apologise for not having anywhere near enough info on this
- I'm not sure where to start looking for clues that might possibly help.

Problem:

Java apps upon starting are automatically collapsed (only the title bar
showing). I can resize the window but it leaves just a blank grey template
which isn't drawn on. Other than that, the apps seem to be working - they
open up the correct number of windows when there are multiple windows and
one of them opens up a dialog when you hit the kill button on the top
right corner. This happens in E17, but not in Gnome.

System: Pentium D 64 Bit (EMT64)
OS: Gentoo 64 Bit
WM: E17
Java: Blackdown JRE or JDK 1.4.2, Sun 64 Bit JRE or IBM JDK 1.5.0
Java Apps: Any. Running "javaws" will do (javaws usually brings up a
selection of apps you can try and run).

(Happens with all the above javas)

Have I java problems (perhaps some variables not being set correctly that
gnome perchance does?) or is it a WM problem? Do any of you know where I
could start looking for info to nut this one out or need some info that
might help shed some light on it?
