Did you rebuild everything? Did you rebuild in the correct order?

The order I've got is:

imlib2_loaders

engrave
ewl
entice
entrance
eclair
e
examine
engage
e_utils
e_modules
elicit
evidence

I've never had problems like you described ( segfaulting if I don't delete the ~/.e folder ), but the problem with modules not loading sounds like you've only updated a part of E instead of everything in 1 go.
