The Windows native applications are not going to talk to you. They will just happily drawn themselves through Win32 API and GDI. However, I do like the idea of having Linux applications being managed by E. Though I doubt the X11-way is a good idea. I think the only viable, but which I'm not willing to help now, would be through wayland. Because in Wayland, E already does almost everything anyway. It may just CreateWindowEx with the correct sizes and draw on them. Get Input from it through its Message Loop.
