I get this ( sometimes ) *only* immediately after a restart ( ie a crash recovery kind of restart ). I fix it by clicking on the window border of each window and dragging it. It seems like until I do this, E has a different idea of where windows are ( even though they appear to be where I expect them ). It's not easy to reproduce, so I haven't created a bug.
