I recently attempted to build EFL on cygwin and ran into the same difficulty. The problem is that the cmake configuration process for cygwin tries to build a native win32 library and not a POSIX system one which is what the cygwin emulation layer provides. cygwin supports X11, GLX, ... all the usual unix libraries so it should be possible to configure cygwin as a posix build basically the same as other unix-ish systems.
