you can start your program, then alt-rightclick on its title bar and
choose 'remember'; on the next dialog you'll be able to check what
property of the window you want E to remember when you'll next start
that program.
unfortunately this will work just for the first instance of that
program, i.e. if you will run a second instance it will have the default
stacking.
a solution to have the same stacking (or every other property) for all
instances of a program is to assign it a windowmatch.
in your theme's dir you can find a file called 'windowmatches'; edit it
to make an entry for your program :)
