I use E16.7-pre3 and it is working fine so far.
But if I use some buttons on the desktop, there always on top.
Hence a window in the area of the buttons is always behind
the buttons (in E16.5 it worked fine).
This the config of one button:

__BUTTON __BGN
  __NAME NEW_BUTTON_ONE
  __ICLASS NEW_BUTTON_ONE
  __ACLASS NEW_BUTTON_ONE
    __KEEP_ON_TOP __OFF /*<------------!!!!!*/
    __USE_SIZE_OF_IMAGE __ON
    __MAKE_STICKY __OFF
    __SHOW_BY_DEFAULT __ON
  __X_ORIGIN 0
  __Y_ORIGIN 0
  __X_PERCENTAGE 0
  __X_ABSOLUTE 0
  __Y_PERCENTAGE 0
  __Y_ABSOLUTE 0
__END

Yes, I think there is a stacking problem with buttons.

Another problem is, that when I open for instance a terminal, the
buttons are not recognized as used area of the desktop. Thus the
terminal (if placed in the area of the buttons) is again behind the
buttons.

This is intentional. IIRC I changed that at some point in connection
with trying to fix some other window placement stuff.
In the themes with buttons I use I think this is the most useful
behavior. Maybe it should be configurable per button.
