I don't know about transparent, but it should be easy to make them borderless.
Right-click on the epplet-->Set Border Style-->BORDERLESS. You may need to do
a Remember settings too for it to apply at next start up.

I know nothing about E17, but there seems to be some work on transparency
support in E16. Haven't messed much with it yet though.
