unless someone patched the code and changed things in the rpm's - e does
nothing of the sort. it doesn't try and execute gnome-settings-dameon or
anything like that. it doesn't set up config to do it either. check the
source :)
This comes from
/usr/share/enlightenment/data/other/applications.tar.gz where by
popular demand (FC users), there is a eap (as you' ve guessed it)
which starts gnome-settings-daemon. As a quick fix, you can modify the
/usr/share/enlightenment/data/other/applications.tar.gz and remove it
permanently.
Anyway just removing ~/.e/e/applications/startup/.order should
normally work. There's something buggy with your profile. (See below)

It should be created once and that's it. Normally it doesn' t override
each time. There' s a nasty way of solving all the problems:
Backup you stuff and then:
rm ~/.e/e/config/default/*
rm ~/.e/e/config/profile.cfg
Whatever you create now will stay.
BTW as I mentioned over and over again, Fedora specific questions
should be directed to ME first before forwarding to the list.
If the problem persist, we can investigate privately.
