Sorry Ronald, I just woke up :) 
I don't know its don't work for you. I just created 2 different desktop
icons test using Eterm w/ different -name title-strings.
Here's the 2 example & it don't conflicting w/ the existing Eterm icon.

Test1.desktop

[Desktop Entry]
X-Enlightenment-WindowName=test1
X-Enlightenment-IconClass=test1.edj,eterm
Type=Application
Exec=Eterm -n test1
StartupWMClass=Eterm
X-Enlightenment-IconPath=/tmp/dr17_red.png
Name=Test1
X-Enlightenment-WindowTitle=test1

Test2.desktop

[Desktop Entry]
X-Enlightenment-WindowName=test2
X-Enlightenment-IconClass=test2.edj,eterm
Type=Application
Exec=Eterm -n test2
StartupWMClass=Eterm
X-Enlightenment-IconPath=/tmp/dr17_blue.png
Name=Test2
X-Enlightenment-WindowTitle=test2

Btw, are u running e17 cvs? I advice you to go into Applications Menus
to generate the new *.desktop file. Very simple, as long you give the
different -n foo, Eterm won't use the same icon & make sure the
WindowClass is Eterm and not ETerm.

As in Applications Menus -> Create a new Application. I run a quick one.

1. Name - Test
2. Excutable - Eterm -n test
3. Window Name - test
4. Window Class - Eterm
5. Window Title - test
6. Icon - _choose_your_icon_location_
