e17 menus are now based on .desktop files (thanks to efreet).
the apps you are seeing are desktop files which are in various
standard directories on your system (e.g, /usr/share/applications).
right now there isn't a menu editor for the "applications" menu, so
you have to write your menus by hand and put them in a standard dir
(e.g, ~/.config/menus) if your distribution doesn't provide any.
I remember there was a page on get-e.org explaining the syntax,
however they are basically xml files following the freedesktop.org
standard.
as for the "favorites" menu, simply go through
configuration->configuration_panel->menus->favorites_menu.
