I have noticed this behavior as well, but I think the issue is the way 
in which you tell E17 to "remember" the properties of that window. After 
some examination and research, I have found that if I tell E17 to 
"remember" the window properties (ie border style) using a certain 
method such as:
Window name and class
Title
Window type
Transience

Note that also, you can view some of these settings specific to your 
window with a right-click menu on the window-bar; and you can set some 
of these properties if you setup an E17 launcher.

Good Luck. It seems to work as it should with some additional research.
