No, I have my application menu. If you don't have it, take a look in :
/etc/xdg/menus. You must have a link applications.menu to
gnome-application.menu for example. If you have it still no application
menus, take a look in your ~/.config/menus. And remove all (save it in
another place...).

For the favorite menu you can configure it through the gui or save the
file favorite.menu...
