I had a hard time replicating this behavior even after copying all the
settings you posted.   It doesn't seem to happen on desktop-0.  Only
on the other ones.  Also, the mouse pointer always goes to the center
of the screen after I use the focus list and when the broken behavior
occurs, it is the window under the mouse pointer (at the center of the
screen) that gets the focus.

So if I'm on desktop-0, it works fine.  If I am on any desktop it still
works fine as long as there is no window under the center of the screen.
It is only broken on a desktop other than 0 that has a window under the
center of the screen.
