Entangle 0.6 always tells GTK that it wants the dark theme, so if you're not getting that, then the problem most likely lies with the GTK theme you have active. On Fedora at least, the standard "Adwaita" GTK theme provides the dark theme option, so perhaps try changing your desktop to use that theme.
