make_multiple_sandbox wants the options before the version argument.
Sorry. I know it's confusing. I will make it better in the next version.
$ make_multiple_sandbox --how_many_nodes=2 5.6.12
installing node 1
installing node 2
group directory installed in $HOME/sandboxes/multi_msb_5_6_12
** Changed in: mysql-sandbox
Status: New => Invalid
