Not quite sure what you mean - the autoconfig.js and Mozilla.cfg files 
are not part of a standard Firefox distro - so have to be installed 
separately anyway - so I'm guessing that whatever you are using to 
deploy/install these files in the Firefox tree, is giving them the wrong 
perms?

When you say 'replace' the files above - are you effectively just 
changing the perms on the autoconfig.js and Mozilla.cfg files that you 
have previously copied in?

CCK2 is a very useful tool to manage Firefox configs - but it doesn't 
manage deployments/installs as such
