It's not very obvious, but if you go to Page Info (right click, page info), you can change permissions for an individual site.
I don't know why we don't have this option for every permission like we do for popups and xpinstall (where there is an allow button in the dialog to manually add things). Might be worth opening up an enhancement request in bugzilla.
