Scott, what I have done is make all my folders subfolders of the Inbox. For
example I have 5 folders in the inbox and anytime I need a new folder I make
a subfolder in one of those 5 folders. I've found that this way I can
collapse the folder list all the way down to the original list anytime I
want. 

This is kind of what my folder list looks like.
Inbox
    1 folder 
    2 folder
    3 folder
    4 folder
    5 folder

You can order the folders any way you like by using the standard Mac
ordering tricks, like adding a number to the name of the folder.

There is no need for you to recreate a folder hierarchy if you want to try
this, just drag and drop all your existing folders to the Inbox and order
them from there.
