Take a look at "Count Messages in Folders" script in the Utilities directory
of my scripts web site:

It rapidly produces a report of all folders and the number of messages in
each. You probably could adapt it without a lot of trouble to just list
folders with >x messages. Or to produce an AppleScript "list" variable
containing the folder ids, which you would then process in some way.
