I had this problem, and it was because I had scripts installed that were
set-up under OE instead of Entourage, thus any rules that called those
scripts would launch OE.
As for saving your emails, you could just import them all to OE. AFAIK,
OE's feature set is completely included in Entourage. You're not gaining
anything (?) by staying with OE.
