Ah! That's an entirely different matter - you never explained that you
_closed the main window_. Yes, if you close the main window coming back to
Entourage will re-open it in front. Probably it follows its "launch"
routine. there are people who may even expect and want this behavior. (Who
knows?)

So don't close it - minimize it. You're not taking advantage of OS X. If you
want to see only your Custom View window and hide the main window completely
(why? but never mind), then click the middle yellow button, not the red
close button. That puts the main window into the dock at the right, tiny
size. Now when you go to another app and back again, you'll find only your
custom view in front to greet you. If you want to get back to the main
window later, just click it in the dock. (I think there may be a keyboard
shortcut too, but i don't know it yet. Maybe not.)
