I prefer to set my proxy and such globally, in the OS X Network system
prefs (aka control panel :p )
One note about that, you need to use the full name for the proxy server,
i.e. 'proxy.company.com' because the pref won't accept simply a machine
name i.e. 'proxy'.  Of course you can use the IP number instead if you
have it.

In the "mail and news preferences" there is a place for entering the
proxy. They very likely use a SOCKS proxy, though tunnel proxy may be
used as well.
