The ">" quote marks show quoted replies when you reply in Plain Text, and is
an internet standard. If you reply in HTML you get indentations instead.
HTML lets you format text with bold, italics, indents, fonts, etc. Many
people like that, but some people don't and prefer plain text, and a few
people are still using very old email readers which can't read HTML.
(Entourage will send them a plain text version instead so that they don't
see a bunch of gobbledygook.)

I believe you previously were sending email in HTML, and now you are sending
plain text. If you want to send HTML always, even when replying to plain
text (that will not always be appreciated by the recipient, by the way), so
that you always see indents in reply and never "." quote marks, you have to
make two settings. Both of them are in the Mail & News Preferences:

1) Compose tab: set your Mail format to HTML

2) Reply & Forward tab: UNCHECK the box that says "Reply to messages in the
format in which they were sent". (That box is checked by default in new
identities, so you'll have to clear it.)

That way you will always reply in HTML, even when you were sent Plain Text,
so you'll always see indents instead of ">". The person who replies to you
may possibly have "always reply in plain text", so his or her reply to you
may show the ">" marks.
