Hello! I had the same problem, and got the same good suggestions. I still couldn't simply click on an ftp link.
What I discovered was that, in IE's Protocol Helpers preferences, it was necessary to *uncheck* the "use current application if possible" option for the "ftp" helper. When I did this, the ftp link was "handled" correctly by IE. >From what I can tell, "system preferences" has no ability to set/change the ftp helper.
