It seems to happen to me most often as I'm deleting one message in the inbox, expecting to go on to the next unread message. Suddenly the next message looks the same as the one I just read, and the one I wanted to see is totally gone...not in deleted messages, not on the server (checking via iTools web mail interface), not anywhere. Now I make sure to highlight every message header in the inbox before I start deleting any. That, and using mailing list manager to move things like messages from this list to a folder prevents it from happening.
