This may be too simplistic :-), but whenever I've had the problem of messages not being moved as they should, it's because I've foolishly deleted the folder to which they're supposed to be moved. This happens with the Junk folder more often than others, because I sometimes don't notice that I've selected the folder instead of its messages and then hit the delete button (and okay of course - but when my mind turns off it often stays turned off).
