Go to 

Tools/Accounts/Mail/that account/Edit

and make sure that "Include this account in my "Send & Receive All"
schedule" is checked.

If this is a regular IMAP account, not an Exchange account, click the
Options tab, and check the box "Download complete messages in Inbox" and
"Check for messages in subscribed folders".(Also "Send commands to server
simultaneously", although it may not be related to this problem.)

(If it's an Exchange account, do click the "Include in Send & Receive All"
in the Mail tab in the Mail tab, then "Click here for Advanced receiving
options" and check "Automatically synchronize Inbox with the Exchange server
and "Check for unread messages in all folders".)

Click OK, and go to Tools/Rules/Maill (IMAP). Make sure that your rules
which filter to other folders are Enabled. Open them up, one by one, and
make sure that the folders to which they move messages are listed correctly
- sometimes it can happen that a change in your folder structure (if the
account had to be re-created, for example) will change them all to "Inbox" -
change them back to the correct folders if so. Make sure there is no rule
higher up in the list than the filter rules which has the "Do not apply
other rules to messages which meet these criteria".

Check Mailing List Manager also if you have any lists to see that the folder
is correct.
