Technically speaking, the message still exists (it's in the Deleted Items
folder, or maybe marked for deletion in an IMAP folder) and it's still
unread. Functionally there's no point in alerting you, of course. I expect
that the badge is programmed "technically" and that the only way for it to
go away is to click on the dock icon, bringing Entourage to the front, which
is not what you want if you dismiss the messages from the desktop alert.
Making Entourage calculate if there are still any new messages which you
have _not_ deleted (after all, some of the alerts  might have simply faded
away, as almost all mine are allowed to do) could get quite complicated.
