The next thing to check: Do you have any OUTGOING mail rules set up? Or any schedules that run AppleScripts?
Just to clarify: The MLM and Incoming rules run against each message when they first arrive in the Inbox, and never again unless you manually apply them via the Apply Rules menu (and MLM rules are never applied a second time even then). Outgoing rules (more accurately "outgone" rules) run against messages you send after they have been sent. Merely switching into a folder such as Sent Items or viewing a message in a folder does not apply any rules. If messages are actually listed in Sent Items after having been sent, and then _some time later_ move to the mailing list folders, something besides rules is moving them. And nothing built in to Entourage does that; it has to be something the user sets up, such as a schedule.
