Thanks for the info everyone, here is what I was thinking, and it looks totally possible now as well:
A applescript that is ran on incoming and outgoing email, it takes that email, chops It up into relavant parts, and sends it off to SQLLlite database running on OS X. This is a lightning fast, SQL compliant database, kinda like filemaker, just more "standards" compliant in my opinion. Anyway, with the messages in this new database, I can build a GUI front end for it that is clean and simple, and will allow the extremely fast searching of all my email. With the ID and a little script, I should be able to have a button in the interface that will take you to your original email in E-rage as well.
