If that's the case then the message window should still be the front-most
window on the screen. Is it there when you sleep the computer?

I have no idea what System Service --> Sleep is. I don't have Fruit Menu
installed, but my Apple menu has Sleep in it. What happens if you use
another mechanism to sleep the computer which is standard for Mac OS X and
not through a 3rd-party tool like Fruit Menu?
