Aren't you the person who said that he used Entourage for new email and Mail.app for archives? Perhaps you are seeing all of your HTML email in Entourage, which is very slow compared to Mail.app.
Both have their strengths and weaknesses; I've installed Paul Berkowitz's scripts to sync Entourage with Address Book and Mail, so now I can use both when it seems best. Also, Spotlight will now work with my older email as well. Nice improvement over Panther.
