Assuming you made a backup before you ran FolderShare, you should restore from that. I am not sure how this app works, but to me, it sounds like you used and interim hard drive to shuffle the data around. Since you mention the files are now Unix executables, this tells me perhaps the interim drive was not Mac formatted, but DOS/PC formatted, and you have lost the other important bits of the file that make it work.
