I found that after moving from Entourage 10 to Entourage 11 (currently
11.2.1 on OS X 10.3.9) my rules no longer work consistently.  I rebuilt
everything, deleted prefs, etc. then added back in a single rule (thinking
as Claudia did that I must have reached a limit), and that single rule - if
sender is in group "project" move message to folder "project" - still failed
about half the time.

I gave up troubleshooting after going through this several times (and
talking to MS support), and now just deal with the fact that sometimes my
incoming and outgoing messages are filed according to my rules, and
sometimes they aren't.
