Is this an IMAP account? If it is, you probably have the option set in the account to mark the messages as deleted rather than having it set to move messages to the Deleted Items folder. You also probably have set the preference to hide messages marked for deletion. Go to Tools/Accounts/Your_Account and click on the "Advanced" tab.
