The JMF does not 'learn' in this (or any) way. It is hard coded by MS,
although it gets fairly regular updates.

What has probably happened is that, in trying to mark an item of mail 'not
junk' you have inadvertently created a mailing list manager entry. The
dialog you get when marking mail as 'not junk' is badly worded and
misleading, and tends to guide the user into masking an MLM entry while
calling it a 'rule'. Bad Microsoft.

Check you mailing list manager (under the tools menu) - I'll lay odds that
you have an entry in there that is directing your wife's email to the junk
folder.
