Run xdpyinfo and see what resolution (dpi) it reports. Make sure the physical dimensions of the display reported there are reasonably representative of reality. Now go open the GNOME font preferences dialog and press the "Details" button to see what resolution GNOME thinks is in use for font rendering purposes. As long as X is reporting something reasonably accurate, you'll probably want to bring GNOME's setting to parity with it.
