Until now, I tested the alternative notifications implementation, which probably introduces the problem, in Ubuntu MATE 15.10 and it seemed to work pretty good even with hundreds of merged notifications. I will test it in GNOME Shell too. Also, this should be a bug report, not a question, so could you please convert it to a bug?
