Bettina,

there is more than one way to do waht you want. If the problem is the 
size of your image you can save many subsets of your image and process 
them separately.

Other way is to use the "raster to vector dataset polygons to region" to 
convert your "polygon" vectors into regions of the image you want to 
process.Then you can use the "inside region polygon test" formula to 
select the region you're interested and process it independently. 

The first method yields many small files, while the second works in one 
file with some increase in the header file.
