I believe the 99 file limit applies only to audio CDs.

I don't know about file limits in the root dir (I seem to remember an
MS-DOS limit of 255 files in the root dir though), but I have an archive
CD I burned that has a subdirectory with 700+ files in it.

I agree with Seth though, make an ISO image and mount it via loopback to
see if everything looks cool before starting a burn, unless you can test
things with a re-writable.
