The directories' size is probably not your problem.

As Jamie and Roger said, it's most likely that your config files are
owned by the wrong user.  (Maybe you ran the panel while su'd once and
root owns the files now.)

Anyway, do something like this.

        % su
        Password:
        # chown -v -R yourname.yourgroup ~/.gnome/
